There is a program called File Explorer on your PDA. You can use it to browse to the directory \windows\start menu\programs and then remove the offending shortcuts. Careful not to delete any vital data!

If you use the technique that ashleyw mentions, you'll need to open My Pocket PC first to get to the root directory of the Pocket PC - then navigate to the Start Menu folder in Windows.
